My alphas only had two males, if those breed with wolves outside of the pack when they have matured, will I get pups also?

No. The pack that bred your male to their female(s) will get the pups.
Sometimes, however, people will work out 'pick of litter' agreements, where the owner of the male gets a pick of the litter.

The owner of the female will be the one getting the pups.

Well, wolves have until age 15 to start dying, so you have plenty of time. :)
