it shouldn't, no. the only thing that'll reset/change is the pelt if you've applied a pelt dye (usually crystalline) to the wolf before customizing them.

how many apples is it to make a crystalline pelt wolf? Just crystalline, no other markings and common nose and eyes? I looked at custom, but it said 1 apples, which i know is a bug.

Not a bug, it's just there to view the dye. :) You have to buy a dye off another player or get one from a geode. They cost around 10-100 apples on the market. Just depends on what dye it is, and how the market is at that time. If you're lucky, you'll get it from a geode which only costs one apple to open. In battling, is there like an agility bonus if your opponent wolf(s) has less CP than your own? I was battling a wolf with 40agi, 120batt, and 20res, and my wolf was maxed in agi, batt, and res. my opponent missed my wolf 2 time, but hit every other time, and I missed 7 times (hitting once). No boosts on either side.

hm hard to say, the stats dont gaurantee anything, just increase chances. For exmaple maxed stealth, doesnt mean your wolves will always be able to track a prey/predator successfully

No boosts on either side. So better stats do help your wolves, but sometimes RNG just plays around and you lose anyways

Can you control which wolf becomes alpha? For example I have two pups in my den whom i have labed as future alpha. If i max their dom over any other wolf in the pack once they both turn two, will they automatically become alphas?

Yes, the male wolf with the highest dominance will be alpha male. The female wolf with the highest dominance will be alpha female. 2nd highest dominance of both genders are beta. Everyone else are omegas/juviniles/pup
