You need to apply the markings first, and then apply the dye onto the wolf on the wolf's page.

Go to manage your wolf > Use items if you'd like to apply a dye.

If you do want to make a custom with a crystalline or exclusive pelt, make sure to do the markings first and apply the dye afterwards! otherwise the custom design will replace the base coat.
